Shirou is a teenager who accidentally participates in the "Holy Grail War" alongside six other mages looking for the eponymous treasure , an all-powerful, wish-granting relic. Shirou was the sole survivor of a fire in a city and was saved by a man named Kiritsugu Emiya who inspired him to become a hero and avoid killing people during fights. While fighting alongside the servant Saber , Shirou develops his own magical skills and, depending on the player's choices; he forms relationships with the novel's other characters. Writer Kinoko Nasu created Shirou and Saber in stories he had written as a teenager. Artist Takashi Takeuchi suggested switching the genders of the protagonist and Saber to fit into the game market.

The Great Fire caused by the contents of the Holy Grail spilling out at the end of the Fourth Holy Grail War killed both his parents and left him mortally wounded within the blaze. He was rescued by Kiritsugu Emiya , who was dejected after indirectly causing the fire and, wishing to actually "save" someone for the first time in his life, rescued Shirou by embedding Avalon in his body. After a mysterious inferno kills his family, Shirou is saved and adopted by Kiritsugu Emiya, who teaches him the ways of magic and justice. One night, years after Kiritsugu's death, Shirou is cleaning at school, when he finds himself caught in the middle of a deadly encounter between two superhumans known as Servants. During his attempt to escape, the boy is caught by one of the Servants and receives a life-threatening injury. Miraculously, he survives, but the same Servant returns to finish what he started. In desperation, Shirou summons a Servant of his own, a knight named Saber. The two must now participate in the Fifth Holy Grail War, a battle royale of seven Servants and the mages who summoned them, with the grand prize being none other than the omnipotent Holy Grail itself.
